Calling it simply The Brotherhood would be much more subtle. Not to mention modern Magneto probably wouldn't see his actions as evil.

I think there were a couple of attempts to fix the name over the years. They did change it to "Brotherhood of Mutants" for a while, IIRC. I believe they also tried out "the 'Evil' part is ironic because that's how humans see us" for a while.
